No ammo prompt when starting run
Game asks me if i am sure if i want to start with no ammo, when i have ammo crates in inventory instead of actual rounds

We can confirm that what you describe experiencing is intended. While the ammo crate does contain ammo, the prompt you describe is intended to warn you of not having ammo in your inventory, and doesn't register the crate's contents as such.
