Introducing Traxus quest is missing a step

I cannot clear Introducing Traxus. The only steps shown on my mission are "Hack terminal at Maintenance, Complex, or Bio-Research" And "Scan the nearby shipping container before it is picked up" Nothing about having to defeat a UESC Commander like how I see in the YouTube videos up of how to beat it.
